The Notre Dame Falcon Football program was instituted in 2009. The Falcons played a full 2009 season against non-varsity clubs, and played their first full varsity schedule in 2010 as an NAIA Independent. In 2012, NDC joined the NCAA Div. II ranks, joining the Great Lakes Intercollegiate Athletic Conference (GLIAC). The Falcons then became a charter member of the Mountain East Conference in 2013.

On Oct. 18, 2014, the Notre Dame College delivered its biggest victory in the history of the program when it upset unbeaten, No. 8 Shepherd 35-34. The victory marked the first time the Rams lost an MEC contest and was NDC's first victory over a nationally ranked opponent. In 2017, the Falcons finished second in the Mountain East Conference.

The 2018 campaign was Notre Dame's most successful season as the team won its first Mountain East Conference Championship, going 11-0 in the regular season. In just its 10th season as a program, NDC made it all the way to the 2018 NCAA Division II Playoff Semifinals, losing to eventual champions Valdosta State. Notre Dame won back-to-back conference championships, holding the title of MEC Champions in 2019. The Falcons made it through two rounds in the playoffs before falling in the 2019 NCAA Division II Playoff Quarterfinals.

NDC won their third consecutive conference title by defeating Charleston in the first MEC Football Championship game. The 2020 season was played in spring 2021 due to COVID-19. In 2021, the Falcons were right back at it, as they won 11 games, climbed as high as No. 6 in the national rankings, and went 9-1 in MEC play to take the conference crown for the fourth consecutive season, becoming the first team in MEC history to do so. They would defeat No. 19 Slippery Rock in the First Round of the NCAA Division II Playoffs by a score of 33-25, before falling to No. 8 Shepherd, 38-34, on the road.
